What are the tools that tom uses to create his webcomic?( sorry if has been asked before.)

I want to say Sketchbook Pro, but I'm honestly not sure anymore. But yes, he's got a tablet.

Pencil/Paper or Sketchbook Pro - Then Sketchbook Pro for Line art, then Photoshop for coloring.

If all he used was a pencil how did he get them onto the internet and where did all the colors come from?

Scanner, and various other coloring implements. Such as markers, colored pencils, and such. Scanners came before tablets I do believe, but I wouldn't know.

Tom now uses a nice brand new Cintiq http://www.wacom.com/cintiq/12WX.cfm

He got it for his BIRFDAY! (And may have had to pay for part of it himself- not sure- cant remember)

He still uses Sketchbook Pro and Photoshop (Not sure which CS version though- probably 2 or 3)

He still draws thumbs of the comic in pencil often.
