My memory is getting a little muddled on this point, but hasn't Tom stated pretty much that she's healed, back to herself, and only holding onto the link because she's scared to let it go?

I would not say it's established that she's transsexual. Unless you want to count brain damage as transsexual... which, to me, just seems rude. Brain Damage and Transsexuallity should remain two different labels, and not be conflated, I think.
As for the rest of the question, I dunno if she was flirting with that gal, or whether she would do so now, but having written gender-confused characters from time to time, I can say that coming up with straight/gay/bisexual as a title for them is very, very difficult. Conversations on that point often end up seeming a little bit like "Who's on First?" and I'd just go with bisexual meaning "don't know what else to call it" till she sorts herself out.
