is there a full archive anywhere, with all comics (including all versions of ones Tom has changed over the course of the comic), all fan comics/crossovers, and all fanart? or will I have to read every web comic in existence to find these crossovers...

I dont think all the crossovers are there. I checked. also, what about the comics in which the words were changed by Tom?

You could check Robbie's mirror, http://robbiethe1st.ktserv.com/twokinds/.
Robbie should have pretty much everything, including the crossovers. I'm not sure if he's all the multiple versions of the comics Tom's changed though. I'd guess he's got the originals, but I don't know if he's got the changed versions too.
